When you enslave by civic (slaver guilds for example) it does it 'equally' as in it will take a percentage of the population to be enslaved, rather than a specific species. This is generally the better route for less micro managing, and the xenophile faction won't care. Now the xenophile faction is the easiest one to please if you join a federation, so you probably won't take too bad of a hit by enslaving a species..though, if it's in your ethics I'm not sure if you're able to, since that is a specific prohibition (unless it's bugged).
